Three parallel algorithms for classical molecular dynamics are presented. The first assigns each processor a fixed subset of atoms; the second assigns each a fixed subset of interatomic forces to compute; the third assigns each a fixed spatial region. The algorithms are suitable for molecular dynamics models which can be difficult to parallelize efficiently  those with shortrange forces where the neighbors of each atom change rapidly. They can be implemented on any distributedmemory parallel machine which allows for messagepassing of data between independently executing processors. The algorithms are tested on a standard LennardJones benchmark problem for system sizes ranging from 500 to 100,000,000 atoms on several parallel supercomputers  the nCUBE 2, Intel iPSC/860 and Paragon, and Cray T3D. A new and conceptually simple data structure, called a suffix array, for online string searches is introduced in this paper. Constructing and querying suffix arrays is reduced to a sort and search paradigm that employs novel algorithms. The main advantage of suffix arrays over suffix trees is that, in practice, they use three to five times less space. From a complexity standpoint, suffix arrays permit online string searches of the type, "Is W a substring of A?" to be answered in time O(P + log N), where P is the length of W and N is the length of A, which is competitive with (and in some cases slightly better than) suffix trees. The only drawback is that in those instances where the underlying alphabet is finite and small, suffix trees can be constructed in O(N) time in the worst case, versus O(N log N) time for suffix arrays. However, we give an augmented algorithm that, regardless of the alphabet size, constructs suffix arrays in O(N) expected time, albeit with lesser space efficiency. We believe that suffix arrays will prove to be better in practice than suffix trees for many applications.

The rapid increase in the performance of graphics hardware, coupled with recent improvements in its programmability, have made graphics hardware acompelling platform for computationally demanding tasks in awide variety of application domains. In this report, we describe, summarize, and analyze the latest research in mapping generalpurpose computation to graphics hardware. We begin with the technical motivations that underlie generalpurpose computation on graphics processors (GPGPU) and describe the hardware and software developments that have led to the recent interest in this field. We then aim the main body of this report at two separate audiences. First, we describe the techniques used in mapping generalpurpose computation to graphics hardware. We believe these techniques will be generally useful for researchers who plan to develop the next generation of GPGPU algorithms and techniques. Second, we survey and categorize the latest developments in generalpurpose application development on graphics hardware.

This work focuses on algorithms which learn from examples to perform multiclass text and speech categorization tasks. Our approach is based on a new and improved family of boosting algorithms. We describe in detail an implementation, called BoosTexter, of the new boosting algorithms for text categorization tasks. We present results comparing the performance of BoosTexter and a number of other textcategorizationalgorithms on a variety of tasks. We conclude by describing the application of our system to automatic calltype identification from unconstrained spoken customer responses.

Many existing rule learning systems are computationally expensive on large noisy datasets. In this paper we evaluate the recentlyproposed rule learning algorithm IREP on a large and diverse collection of benchmark problems. We show that while IREP is extremely efficient, it frequently gives error rates higher than those of C4.5 and C4.5rules. We then propose a number of modifications resulting in an algorithm RIPPERk that is very competitive with C4.5rules with respect to error rates, but much more efficient on large samples. RIPPERk obtains error rates lower than or equivalent to C4.5rules on 22 of 37 benchmark problems, scales nearly linearly with the number of training examples, and can efficiently process noisy datasets containing hundreds of thousands of examples.

In an earlier paper, we introduced a new “boosting” algorithm called AdaBoost which, theoretically, can be used to significantly reduce the error of any learning algorithm that consistently generates classifiers whose performance is a little better than random guessing. We also introduced the related notion of a “pseudoloss ” which is a method for forcing a learning algorithm of multilabel conceptsto concentrate on the labels that are hardest to discriminate. In this paper, we describe experiments we carried out to assess how well AdaBoost with and without pseudoloss, performs on real learning problems. We performed two sets of experiments. The first set compared boosting to Breiman’s “bagging ” method when used to aggregate various classifiers (including decision trees and single attributevalue tests). We compared the performance of the two methods on a collection of machinelearning benchmarks. In the second set of experiments, we studied in more detail the performance of boosting using a nearestneighbor classifier on an OCR problem.

We present an algorithm for improving the accuracy of algorithms for learning binary concepts. The improvement is achieved by combining a large number of hypotheses, each of which is generated by training the given learning algorithm on a different set of examples. Our algorithm is based on ideas presented by Schapire in his paper "The strength of weak learnability", and represents an improvement over his results. The analysis of our algorithm provides general upper bounds on the resources required for learning in Valiant's polynomial PAC learning framework, which are the best general upper bounds known today. We show that the number of hypotheses that are combined by our algorithm is the smallest number possible. Other outcomes of our analysis are results regarding the representational power of threshold circuits, the relation between learnability and compression, and a method for parallelizing PAC learning algorithms.
